Hard to say, but more likely just the fact that the sub is junk. You could try pushing on the enclosure when its doing it and see if the noise changes if you aren't confident that its the speaker itself making the noise.

Lolll no they are not... Saw as many or nearly as many 5.0 f-150's as I did ecoboost (current gen motors early eco-boosts excluded) on the lifts when I worked for a dealer... most ecoboosts needed cam phasers or something stupid, the 5.0's were usually dropped valves or something else tedious.

Shouldn't be happening. Pics would help but ultimately I would call your dealer and get it looked at, start a warranty claim for the paint and whatever is causing the issue. Unless its the result of physical damage on your part it should be covered.
