There's a couple threads that talk about this window drop update. It occurred from the factory during Job 2 builds this year. There's a thread that talks about the update to prior models being available for the 4D, but I havent seen the 2D mentioned yet.

Mine is the rear passenger side window leaking in 2 spots. Glad yours got resolved. I assume this top of mine is just expanding contracting, causing my seal issue. These tops are so poorly made.

That honeycombing is warrantable, the bubbling is strange. Just make sure you inspect any replacement parts they order. The hardtop that came in for me were all scratched up and had honeycombing. Told the dealer not to bother even taking it out of the crate.
I don't have the automatic, but this sounds like many Fords/Lincoln's/Mazda/Honda/Kias I've driven. Out of all of those models, surprisingly, KIA was the best/smoothest shifting back to 1st when coming to a stop. I wouldn't be concerned.

My replacement top came into the dealership. As others mentioned, a very exposed shipping crate, with the top held down with foam pieces on the top and bottom, squeezing the top so that it wouldn't shift during transport. The top wasn't wrapped in plastic or any kind of barrier to the elements...
