The angle is a little difficult to approximate accurately but it at least lets me guestimate.
Those timberline towers sit lower and hold the cross bar up shorter than i thought they woul. Looks like the yakima bar sits maybe 2" above the factory side rails, and the yakima bar looks like an inch thick.
Im guessing that the distance between the factory and yakima cross bars ("A" in the greenshot) is probably ~1.5" and clearance ("B") is 2.5" above the factory cross bar. Its a complete guess though.
From the first photos you shared, showing the boat up on top, it looks like the canoe mounts hold the boat maybe 2-3" above the yakima cross bars, which may clear the top of the rod holder. I dont think the bar sits high enough for the rods to pass underneath, so i hope the rods will clear the top or rest on them if spaced appropriately.
