Wish I could work with my Bronco in person and not virtually....How will it "change how the battery gets charged"?

I believe disabling it in Forscan simply tricks the vehicle into thinking you are applying pressure to the steering wheel, thus preventing auto off. Autostop Eliminator saves your setting and automatically applies it when you start the vehicle. Forscan is great for a lot, but I purchased the Autostop Eliminator as I don't like the way Forscan handles this.
I had a friend disable both the double honk and the auto start/auto stop via forscan. The autostop/start is disabled in all goat modes including “normal”. The only thing I see different is that the light does not indicate that its off on the button that you press to manually disable auto off/start. Other than that, it works as you would hope. In addition, it maintains this functionality each time you drive the vehicle. Hope that helps.
