Do I have to worry about gearing if I'm getting the manual? For some reason I thought the manual compensated for some of this.
If you go for early delivery with manual you won’t have to worry removing the 35’s from Sasquatch...

Badlands would be ideal but it is too pricey for me. I am looking at Base so it would be nice to have a dealer swap out.
Isn’t it cheaper to get a lift after delivery if you only want the suspension?

I won't have to worry about front and rear lockers or bilstein shocks then either....

In my case, it is about the package. Gearing, Advanced 4x4 transfer case (4A only available with Squatch in lower trims), Suspension, Axles, Lockers - all under factory warranty. Doing any of that aftermarket will void the warranty not to mention to do the entire build would cost way more after delivery. In my case, if I could make some of that back by swapping the wheels/tires and getting 33's that is a win/win for me.

If you go with the manual I don’t see you having a problem. You have complete control over over your shift points.
Ford has determined the 4.70 ratio is best for the manual with 33s and under. If going larger than 33s you might want to consider re-gearing to a lower ratio if you have lots of hills in your area.
My guess is that the 4.70 gearing with the manual helps the 2.3l engine buy giving it more torque to pull the vehicle up grades better so you won’t be downshifting as much as the automatic would.
It also most likely works better with the finale ratio of the manual transmission.
Gearing is more critical with an automatic transmission, it helps optimize the performance of the transmission to work with the tire size and prevents to much load on the torque converter.
IMO a manual transmission performs better with one step up (lower) in gearing.
