Anyone know why it is like a 5k jump on the Base as compared to the others?

One of the reasons appears to be transmission options. The base 2 door comes standard with a manual transmission and an option for an automatic transmission. The base 4 door comes standard with an automatic transmission.

(If this is incorrect, someone feel free to correct me)

yes, subtract the difference in the Base 2 and 4 from the BB and BD and you'll find the cost of the automatic upgrade :)
So the Automatic tranny is about $2500 then? I couldn't figure out why the difference until Mike20 had me dive deeper.

so I get $2205 for the cost of the automatic upgrade, based on the 2-4door jump on the other levels.

That's why I got to. Seems a little pricey for just a ATX upgrade. Now if it came with the 2.7 with auto then it would be worth it.

Just checked Base 4 - Door comes standard with 2.3. Option is 2.7.

You're correct. I was surprised when I saw the 2.7L only as I hadn't seen it mentioned. Turns out I wasn't reading their spec list right. Everything is in a 2 or 4 door column until you get to the bottom of the page and then it's 2.3L and 2.7L column.

Also... While looking further under "highlights" it shows the 4 door base as having auto or manual. So... o_O

Also while searching I noticed that the ford.com site doesn't work near as well as the ford.ca site for comparing models.

That's the only difference in the base that isn't in the next models between 2 and 4 door. Hopefully you're right and they just had some price model to bury (like a loss-leader on the 2-door maybe), and it will be less of a jump than that. I'm trying not to let the wife get her way on the automatic, but if she does I'll have to get the 2.7 too.

the "highlights" section covers all levels (notice it mentions black diamond and big bend too?). Its not the same details as the per-model details which show the auto as standard on 4-door. and its the only thing that "justifies" the $5K increase for the 4-door on the base.

Highlights info shows what is available and Not Only Standard Equipment. But if you drilled down to the Specifications page, its more detailed.
