Is it possible to close the soft top with the Bimini Mesh Top still in place?

Yes. The Bestop Bimini is meant to stay in place.

I found I had to mess with it and leave 2 clips in place to keep it tight as when installed and the top on per Bestop instructions it sagged too much and rubbed my head (I’m 6’5”).

I do the same, I unbuckle the two snaps that passthrough the hard/soft top clamp points. Then fold the bimini top backwards and leave the two other straps connected and lower the soft top into place.

With the Gear shade top you don't have to do anything just close the top and latch the latches.
