Issues with manual transmission after warranty replacement

I have a 2022 Bronco 2-door with the 2.3L and 7-speed manual.
The transmission was just replaced under warranty because of the rotational scraping noise covered by the TSB. Before the replacement, the transmission shifted normally—the only issue was the scraping noise.

After getting the Bronco back, the shifter was immediately wrong. It was extremely difficult to get into 1st gear, reverse often wouldn't engage, and at times it seemed like 1st gear was where reverse should be. The shift pattern didn't feel correct at all, so I turned around and brought it back to the dealer after only about 30 minutes of driving.

The dealer re-bled the clutch hydraulic system and spent a full day diagnosing it but hasn't found the cause yet. They mentioned the shifter assembly could possibly be bent, but that doesn't make much sense to me since the shifter worked perfectly before the transmission replacement.
Has anyone experienced something similar after an MT88 transmission replacement?

Could this be a shifter alignment/installation issue, a shift tower problem, or something internal to the transmission?

The shifter isn’t touched at all during transmission removal. The only thing disconnected are the shift cables. Possible they do not have those routed correctly.
They mentioned the shifter could have been bent because the old transmission was bad, im not sure that makes a ton of sense but I feel like a physical issue like that would cause the issue all the time rather than intermittently losing reverse.

Yeah that doesn’t make sense at all, especially if it previously only had the common scrapping noise. Either something is wrong internally with the new transmission (which is unlikely but not impossible), or they didn’t install something properly

Yeah that doesn’t make sense at all, especially if it previously only had the common scrapping noise. Either something is wrong internally with the new transmission (which is unlikely but not impossible), or they didn’t install something properly
It's honestly the most frustrated I've been about a vehicle. It's been in the shop for a month, they were originally going to rebuild it. Then they had issues with ordering parts, then after opening the transmission they realized it's best to replace, and now this 🙄

Yeah unfortunately this is very common because most dealerships don’t have a competent transmission technician to do the actual repair. So they try and find anyway out of it to just replace the whole unit.
