Water in doors from rain?

The last couple heavy rains we had here in Chicago I noticed some water sloshing noises while driving. Ended up my front passenger door had a considerable amount of water in it. There is a drain plug at the bottom of the door that I was able to drain but the next time it rained it had water again. There is no noticeable issue with the weather striping and I do take my doors off regularly but there should not be any water going into the door.

Anyone else come across this? I am bringing it to the dealer to check out...

Do you have a hard or a soft top? The soft top pours water on both front doors down the windows and over the door seals. Even the best weather seal subjected to a bunch of water is liable to let some in. If your seal isn't perfect and the rains were heavy it's entirely possible.

Little square drain ports on the bottom are clogged. Happens a lot on my F-150.

Actually yes, water will get into the door like every other vehicle. The drain hole you found is there for a reason. Yours has an issue.
