I am trying to figure out a problem I have with my hard top panels. I have a 2 door. The seem between the driver and passenger side clunks when I go over bumps. I can push up on the drivers side and it will stop. I brought it into my dealer, and they it was because I have after market rings in the handles causing the top to be loose. I replaced them with the OEM ones and the handles are just as loose. I am thinking of putting another piece of thin weather strip in-between them. Any other ideas?

I had a sound, unsure if I would call it a "clunk", that I solved earlier this week. I found it by undoing one of the latches while driving and it went away. I put some lubricant on the latch point and it went away. Seems like the latch was rubbing on the latch point and making noise over every bump.

Lube the seals and especially the locator pins and that will usually resolve any noise issues . If it doesn't leak in the rain then that's probably your issue. My latches are not loose at all though. I do latch the center of the passenger top first and then put the driver side panel in and latch those two before I latch any of the outside ones. Seems to help by latching from middle out.

Well I am pretty sure I found my problem today. I finally had enough time to chase the wind noise and the clunk. I took the two front panels off to apply Sil glyde to the seals all around the top and doors. Wind noise is gone. The clung was still there. I looked at the drivers side panel and found it delaminating along the center edge. I had to go into town today and noticed the Dealer service department was open. I pulled in and showed the service writer the problem. Now I wait for Ford to approve the new panel.
