Okay so, I have a 2door that I want a roof rack for but I still want to take off the front roof panels, is there a roof rack out there that will still hold things but is high enough to slip out the front panels whenever I want?!?

Every one should be able to do that.

I have the @TrailRax TRMR and I know you can take off the front panels with it.

The Hooke Road racks allow the front panels to come off

I have a Factory Roof Rack and, while it's not trivially easy, I can remove the front two panels.

The trick is to unlatch the front clips, move them off the posts and then close the latch again. That will give enough clearance between the rack and door frame to move it away.

Even Ford says the factory rack needs to be removed first. I have the factory rack and can't get the panels off.
As @helifino16 said it's possible but not easy. I have never removed my roof rack but I have taken off my front panels a few dozen times.
Latch has to be opened then closed to clear the rail, and they kinda have to be wiggled out - it's tight but it's not a squeeze.

I have a two door with the factory rack and have even moved a cross bar to the forward most position. I take my panels on and off frequently.
I often joke with my GF that it’s easier removing the panels than it is putting them in the storage bag.
