From reading other posts, running boards seem to be the best solution to get the maximum protection. I don't favor running boards at all so I do not know of another better solution to the rock chips. Maybe bigger, longer mud flaps but I don't favor that look either.
I like the rocksliders option, the ones that are closed off on the top so they function as mud guards, rock sliders, steps and if they stick out enough, most do, they also protect from door dings. I'm currently favoring the Metal-Tech's.

Probably not much help for OP's clearance issue, but ....
On my non-Squatch Base I used the FoMoCo mud flaps up front. They do ok, but they are not long enough to really stop the 35's from slinging stuff. They do help a lot, they just need to be longer to really help with lifts and bigger tires.
I will probably just rivet/bolt generic rubber flaps to the bottoms to add some length up front.
NAPA and most parts stores have something for usually under $20.

These would be what I'd go for if I knew I wouldn't have clearance problems.

Maybe I should just go out to the bronco with cardboard or something and see if I can figure out if/where there would be interference.
