I did the same thing this week, Ford Does have a TSB for it ( 22-2055 ) where they use rivots to reattach both side. Much stronger and its covered under warranty.

The rivets are backordered and about $8 each.
This is the TSB.
I modified the process a bit to fix mine using 1/8 X 5/16 aluminum rivets.
IF you DIY, make sure and run the rivets in from the inside of the seam out so it has the thicker corner plastic to pull against vs. the super-thin plastic inside that fabric seam.
It's not hard, but it's not necessarily easy either.
More nerve-wracking than anything.
Truthful advice if it's covered under warranty, I'd let the dealer sort it out.
but if you don't, just use care and caution.

I did the same thing as soon as I got home with it on Tuesday. I got some double sided gorilla tape and it seems to be holding. I'll bring it up with the dealer when I take it in to have some other items done next week.

On a separate but related note, my Bestop is supposed to arrive today.

Well sh$t. Was very excited for over 70 today in MA and wanted to take the windows off the soft top. Even after watching the video numerous times I still screwed up. Overall it was an easy process and not the tops fault, but much like many first times...it wasn't smooth and I broke some clips. Pics below.

Thoughts on if I can fix or do I need a new rear window? Any idea of the cost of new rear window?

Might be worth taking to your dealer and "playing dumb" saying it broke when you were putting the top back together, had a friend get his back panel replaced for free under warranty this way after he broke his the same way.

I've got an appointment with a second dealer a week from now to assess. First one said it's not a warranty issue and wanted to charge $800 for a new window. (They were salty I bought out of state)

Part number: M2DZ7842006DB

Around $180 if all else fails.
Is that the part number and price for an entire rear window assembly?! I may just order and stock up!

So what's the trick to not cause damage?

I haven't taken mine out and will be super careful, but wondering why not just epoxy that stuff together? It doesn't seem like the clips are there to allow to switch out the back window if damaged, I think you get everything in a replacement including the plastic corner parts? So it would not matter if it's permanently glued together. Seems less work than dealing with rivets, but not sure if that will cause some other issues? Found it odd that Ford didn't just glue it together with some industrial glue to begin with (or does the repair that way).

There should be a glue that will hold this stuff together for ever?

"User Fails w/ Soft Top" lol. I just always tell my self, dont grab the canvas in the rear. Just tap/hit the plastic supports and then pull.
Ya gotta be smarter than it to operate it, or at least that what I was taught as a kid 🤷🏻‍♂️
